1. Do deadlifts work the hamstrings enough to not cause an imbalance? There doesn't seem to be any hamstring work so I was just wondering.
2. Would plyometrics and/or cardio on Tuesdays and Thursdays be bad?

1. Stick to the program. It'll be fine. Next program just make sure you give the hamstrings a deliberate focus.

2. Do you trick? If so then you probably don't need plyometrics.
