I was feeling the same thing last week after I got sick. I just rested and I got better, except my right knee, I've been having problems with it for a while and it hasn't gotten any better. After I've been sitting for a little while and I walk or whenever I try bending it as far as I can, it just hurts like hell for a while then it becomes tolerable.

I suggest just rest for a couple of days and see if it gets any better. Just don't do anything really intense and you should be fine.

It's probably overuse. Rest, most definitely. But it also likely has something to do with some minor detail in your form on whatever exercises are aggravating it.

This is why periodization exists. Rest it for a week Wakka.
