I was wondering which muscle groups work the most effective together and can achieve greater results when conditioning instead of isolating the individual.

effective in terms of what?
Either way, most TT members that come across this thread will probably suggest the following:
Bench
Squat
Deadlift
and if you're lucky:
Clean & Jerk
Pullups

Ok so split into groups, would effective be working upper body one day, legs another and shoulders and back the other day?

Yes that should work ok. Though i still think the most effective muscle sets to work is all of them. And for teens under 18 i'd recomend a full body workout (resistance training) every second day, and body weight training in between. Really the best thing would be to go see a trainer get advise from them. As there is a lot of factors which determine that will work for you.
