In a good stretching routine, should I do isometric splits first then all my other little stretches from Juji's guide? Or should I do the supplimentary stretches first, then isometric splits?

Always the most important first: splits.

In Pavel's guide he lists splits as 'advanced' and has you doing things like the supplementary ones to work up to it. In terms of building isometric strength, nothing's more specific than the splits, but in terms of stretching each leg individually the supps are probably more specific (like doing lunge for hip flexors, they're a bitch to stretch).

The best way to split, is to work the split. Don't worry about dynamics, all I would recommend is strength training for 3 weeks with relaxed stretching. Then work your front and side splits. Also do static active, it works amazingly

Hmm, I've always done a little dynamic warmup and then isometric splits, and THEN all the static stretching.

I always do static stretching before stretching sessions. I'm talking about the splits and other static stretches like head to toe stretch, hip flexor stretch, etc.

I do mined splits at the very end of my stretching session. Right after hamstrings, because it really is much easier to go all the way down than if you did it before hamstrings.

Yeah, and also I find getting into splits is easier if you do static active stretches before. I usually hold a high kick for 30+ seconds each leg about 3-6 times

yeah i kinda built up the order of my stretches, never had any problem or thought about changing it much.

Splits last, dynamic and other shit is a good and recommended warm up.

I read somewhere you should do more specific stretches and move up to the general ones like the splits, the reasoning being that general stretches such as the splits stretch a lot of different muscles, thus you are more likely to get limited by one muscle and not effectively stretching the numerous other muscles.
